Another random thought is that you might have rust or trash in the gas tank. There is a screen over the petcock inlet that could be plugged up starving the engine of gasoline.....

Just so I understand. You have the stock air intake on the bike, right? I had a '94 where the PO had replaced the stock intake with pod filters. Crazy as I can't imagine putting that many miles on a vehicle. I only travel by all my vehicles maybe 5-8k per year. most of that is commuting to work. To my knowledge there's no risk of damage just leaving that hose open to the air. The worst that happens is something gets sucked in and plugs it up.
